SpuriousDesign
- Overview : This is a base-level sequence designer that
primarily relies on sequence symmetry, but also has a few options for
augmenting the scoring criteria with some thermodynamic
information. Its primary advantage is that it allows the specification
of arbitrary systems of DNA molecules that can be designed in one fell
swoop. The designer is a basic hill climbing algorithm, but it's
reasonably fast nonetheless.
- Instruction manual : Currently lacking, but there are
some hints in the DNAdesign examples,
and the --help option provides some information.
- Related software : The executable is called
SpuriousC. It can be used as a back end for DNAdesign and Pepper.
- References : SpuriousC was used to design sequences for
several of our experimental papers, including work on
DNA
tiles,
DNA circuits,
and
transcriptional networks.
There is no journal article that specifically discusses SpuriousC.
